As my site is across a few folders I was making google sitemaps for my site from an external program.
The sitemaps that I have generated include pages like findallsorts.com/jump.php?id12345 as links to the product pages of various merchants.
Do you know should I filter out these urls from any sitemap i make as those urls page content arent on my site, or is it ok to leave them in?

Yes - I would definitely filter the /jump.php URLs as you don't really want Search Engines to consume resources requesting a 302 redirect.
Remember that you can use a sitemap index pointing to another sitemap index; so if you create a "master index" that in turn points to the Price Tapestry generated sitemap in each folder that should do the trick. The auto-generated sitemap index for each site is...
http://www.yoursite.com/folder/sitemap.php
(for the Price Tapestry installation in /folder/)
