I have some posts in my wordpress site with categories which seem to be overruled by the PT plugin, I can't find the post categories to use in widgets etc, any categories pull in the categories from teh PT category structure, have you come across this before?

This may be a conflict between the virtually create PriceTapestry.org /category/ base HREF and the same being in use by WordPress.
To check / correct this, go to /wp-admin/ > Settings > PriceTapestry.org and change the Category Base HREF setting to something else / appropriate e.g. /productcategory and that should be all it is...
