Removing the "Container Permalink" page seems a good idea to stop search engines indexing the price tapestry pages. However, if I am not mistaken, the search engines can still index these pages by accessing them via example.com/pt/ or am I wrong?

If search / price comparison is the main focus of your site, then standalone is the way to go as there is no need for the overhead of WordPress. If you wanted to add blog functionality to your site, then you could always install WordPress or CMS of your choice inside a sub-directory e.g. /blog/ for such functionality.
Where the plugin excels, is let's say you have an existing, well covered by search engines review site for products in a particular niche; using the plugin, you can add price comparison tables to your product pages using the shortcodes. Lots of customers I work with use the plugin in this way, and by removing the "Container Permalink" page (the page created with permalink /shopping containing just [pto]) the search / index functionality is completely removed; leaving the site (and search engines) to concentrate on the unique content supplemented by the price comparison tables...
