Probably the main "pro" of migrating to the plugin would be to achieve shorter clean product URLs. Depending on how you're set-up at the moment, product links generated by the external scripts might be:
/comparison/product/Product-Name.html
...whereas via the plugin these would be reduced to
/product/Product-Name.html
Of course if your /comparison/ installation is well established this may not be desirable; otherwise the only other benefit is the total containment within WordPress of the Price Tapestry functionality which saves having to maintain your /comparison/ HTML files for a consistent look etc...
