I have in my site ( {link saved} ) only 13 merchants, but in my Admin Home are 34.
When I upload manually for Admin Home is ok, the merchants are 34, but the problem is when active cronjobs. After cronjobs are now only 13.

That sounds like some of your Automation Tool jobs may not be configured correctly; for example if they are referring to zipped feeds but "Unzip?" is not set to Yes in the job configuration. Alternatively, the feeds may require authentication - so they work whilst you are logged into the affiliate network; but when the automation tool requests the feeds they return an unauthorised error.
One way to check this; from the /admin/ home page after running cron look for one of the feeds that is showing 0 products. Next; download that feed from your site to your local computer and then open the feed in your text editor - that might show you an error message returned from the affiliate network.
If you're still not sure; please could you email me a link to your installation and the password required for /admin/ and I'll take a further look for you...
