I've checked the error reports on google sitemaps.
It looks like for all my categories, the url is incorrectly given by the sitemap.php
for example sitemaps is showing http://www.magazinesubscription.co.uk/Design-Magazines/ when the correct link is actually http://www.magazinesubscription.co.uk/category/Art-Magazines/
I would prefer to have it as google want's it, without the category folder included if possible?

What full sitemap URL is Google indicating that the URL was found in? When an error is shown in Google Sitemaps it should indicate the sitemap it requested that contained the URL - can you post or email me that link and i'll take a look...

Having rechecked the error is appearing under the header
Web crawl errors and (Not found) link.
Then on the table on that page the top entry is like following
URL Detail Last Calculated
http://www.magazinesubscription.co.uk/3-Issues-For-1-Pound/ 404 (Not found) Help

It doesn't seem to be a sitemap error, sorry, rather a web page error.
Is there a way to fix this with the htaccess file, moving perminently moving them into the /category/ folder?

There seem to be 2 separate issues here....
Is this related to the /category/ re-write; as I notice that none of your category links are working in their new (?) top level hierarchy links... for example:
http://www.magazinesubscription.co.uk/Film-Magazines/
Am I correct in thinking that you would like this to re-write to:
search.php?q=category:Film
Feel free to email me your .htaccess if you'd like me to have a look at that for you.
With regards to /3-Issues-For-1-Pound/ - I notice that this is a genuine 404, and the link on your site is actually /3issuesfor1.php. Do you know where Google got /3-Issues-For-1-Pound/ from, as the link would need to be fixed in that place in order to remove it as a 404 error...

I'm assuming it's a different sitemap script to the normal Price Tapestry one (which doesn't include categories as part of the sitemap)....
If you could email me the file that generates the /category/ sitemap (Google should indicate which sitemap URL it has requested if you're not sure which script is generating it) - i'll take a look for you and add /category/ at the correct point...
Once that's working - i'll take a look at removing /category/ altogether, which will involve changing re-writes etc...
