I've been using the categories.php as my index page (becuase I wanted to home to be a list of the categories and this seemed the easiest way to do it) but it looks like that may be affecting the sitemap generator, as sitemap.php is only showing 4 urls (the 4 merchant pages).
Any suggestions?

Hello Oliver,
That's normal. The XML generated by sitemap.php without any parameters is the sitemap "index", and contains links to the main sitemap files - one for each merchant. That's why you are only seeing one link per merchant when you browse to sitemap.php.
If you then went to look at one of the links in that file, you will see the full sitemap for that merchant - but beware - a merchant with thousands of products may hang-up your browser for some time whilst trying to display the XML!
