The crucial thing is that the alternative versions match exactly what is being imported. Occasionally I have come across the situation where categories contain extra spaces or other characters thus causing the matching to fail. You can check this by going to one of the categories that isn't mapping; and looking at the URL - check for an additional "-" character at the beinning or end (if using search engine friendly URLs) or a %20 or other character if using normal URLs.
If it's still not mapping after importing all feeds, if you could send me a link to your site (and password to the admin area if required) and also let me know what categories are not mapping i'll take a look for you....
