Price Tapestry's built in tracking script (jump.php) can still be used to count clicks to your non-affiliate merchants. As far as the script is concerned, there is no difference - a URL is a URL, so it makes no difference!
If you haven't used tracking yet, you can enable it from your config.php by setting:
